I think its a good idea to distance the idea of the ancients being good vs evil so to speak. Because thats really a question of motivation and relative position. One mans terrorist is another mans freedom fighter?

The Ancients are, as it would seem at the moment, elemental forces present at the begining utterly bound to their own natures. They don't fight because they choose to, they are simply polar opposites. Of course we will always identify one with good and one with evil to a degree but that would imply a choice on their part would it not?

And building on that there's justification for almost any hero joining either side because its all a matter of position. In a few cases it could be a little difficult but even for the inherently 'chaotic evil' heroes joining the radiant is still a chance to achieve their goals of inflictiing suffering, the incredibly pious heros descend into outright zealotry and the extra planar beings would have a totally warped and unfathomable concept of morality and alignment to us.

But that's all moot after a fashion, trying to explain all the game play mechanics in the lore doesn't work.

On a side note I never saw DotA as an endless war scenario. All the lore and background is complete up to the time the 00:00 horn blows. Then its in the hands of the players to write the story so to speak. And from a completely abstract lore sort of view that all the heroes were on their assigned lore sides for what ever reasons and present in the battle. Its just the for this particular telling of the story the 10 in game are the most prominent. Helps me keep sane if its all nice and tidy i spose?

well one sides terrain is obviously different from what we would call natural and look "evil" are they stuck in darkness?
the strangest looking of creatures we know to exist are usually found in the deepest darkest cave or deep under the ocean

or when mother hasnt put on her makeup yet

It doesn't seem to me that this is a classic good/evil divide, at least as far as hero personalities go. Rather it's more of an Altruism / Egoism thing - Radiant heroes are often focused on doing things for others or for their beliefs, while Dire heroes are more concerned with themselves, whether it be narcissism (Invoker is only concerned with himself), power at any cost (Tidehunter serves Maelrawn for the powers it grants him) or dominion over others (Shadow Demon plots to rule all)

Also look at some pairs like Juggernaut/Lycan -

Juggernaut lost his people, and fights to ensure that they are remembered. Seems like he would be Good in theory, but in practice he doesn't really seem to care who he fights, as long as they can put up enough of a fight for him to show off his skills.

Lycan lost his house, but sees it as being personally wronged and fights for his own revenge. He deserves it by some accounts, but his methods are ruthless - not quite Evil with a capital E, but much like an animal he offers no mercy, spares few and forgives none.

It all seems to fit until we look at the lore of Broodmother and Vengeful Spirit.

Broodmother fights because she wants to protect her children, while Shendelzare fights for... well.. vengeance. She craves revenge on her sister.
                Brainwashing people is fun.

Broodmother wants to establish an empire - one of her own children, yes, but an empire nonetheless.

Venge's desire for revenge is a result of an injustice dealt to her (losing her wings to an assassin) and we know little of her methods or goals, only her motivations, Further, she is willing to sacrifice herself for her causes (as per Nether Swap's flavor text)

Broodmother may want an empire, but not as much as she wants to protect her children. Look:

Broodmother headed for the surface, declaring her intent to rid the world of each and every possible invader, down to the last Hero if necessary, until she could ensure her nursery might once more be a safe and wholesome environment for her precious spiderspawn.

As for Vengeful Spirit, it is really obscure why she joined the Radiant side not the dire, but probably because the goddess dominion is on the radiant side. The whole save-thing can also mean doom. Vengeful Spirit can just as easily kill as save a hero. And yes, all she wants is vengeance, which IS a selfish reason - and to reach it, she might even save others.

In lore, yeah, Broodmother is a loving mother..in game, she said: "Go go, suicide for me my children".
                      "HUMAN ELEMENT"

                        • Broodmother has issues. Call child protection services!

But yeah. Most civilized people would be afraid of her and her flesh-devouring brood, and it seems like the Dire side would be the most accepting of her (they'd let her lay her brood and eat anyone she captures without sending anyone to kill her or her children).

Bounty Hunter's alignment is a bit ambiguous, but it seems that he only hunts those who've been condemned as criminals. So he may be like Chen, except he's not self-righteous.

I like how they made Gondar look like a goblin, because he seems neutral (as in he will do whatever depending on who buys him out), but the people who are paying the highest seem to be making him do more good than bad. He's an accidental hero, he does good things unintentionally, and for others.
